treewide: Remove now-unneeded LD_LIBRARY_PATH in cmake derivations
...
Since the setting DCMAKE_SKIP_BUILD_RPATH was disabled, we can now run
the checkPhase of cmake derivations without having to tweak the
LD_LIBRARY_PATH anymore.

- propagate hdf5 and netcdf since essentially every reverse dep of libminc depends on these
- switch to default HDF5 from 1.8.x series
- one resolved test failure and one new error (less concerning than before)
